With Juventus beating Valencia in the other Group H match, United knew victory against the Swiss champions - a side they beat 3-0 in Switzerland - would have secured progress with a match to spare.
But Mourinho's underperforming side lacked creativity, cohesion and confidence against a Young Boys side displaying all those characteristics, only for Fellaini to secure a lucky 1-0 win and progress to the knockout phase in stoppage time.
The United manager's frustration had been growing throughout the match and his angry celebration said it all as he kicked one water bottle carrier and threw another into the floor.
Victory meant United head to Valencia next month with progress assured, but Tuesday's performance raises more questions than answers given their tepid response to Saturday's goalless draw with struggling Crystal Palace.

A fantastic finish. Memphis Depay collects an excellent diagonal from a quickly-taken Marcelo free kick, and gets his head up.
He switches it across the box to Maxwel Cornet, who collects and faces up to Oleksandr Zinchenko.
Rolling it out of his feet, the Ivorian unleashes a curling shot across goal (taking the slightest of touches off Zinchenko's toe) that buries itself in the top corner past the despairing Ederson.
Lyon have a deserved lead.

A chance for Manchester United. It is clever footwork from Anthony Martial to find room, before a heavy touch from the Frenchman frees Marcus Rashford.
Rashford is offside but the flag is not raised, and he should do better than just finding the side netting.

A superb stop from Anthony Lopes in the Lyon goal.
Sergio Aguero meets a cross beautifully and his header looks to be heading for the corner.
Lopes flies to his left and gets a big paw on the ball to bat it away.

A chance for Marouane Fellaini, but the Belgian (now shorn of the trademark afro) leans back on his volley and slices some distance over the crossbar.
Lyon 1-0 Manchester City, 61 minutes
Ferland Mendy is caught out by Riyad Mahrez's change of direction and hauls the Algerian down, and earns a caution.

Aymeric Laporte has been City's best player tonight and rises highest at the far post, directing his header brilliantly to beat Anthony Lopes and level things up. 1-1.

City nearly snatch the lead in the wake of the goal, too, where Leroy Sane's firm shot goes through Lopes, but the Portuguese goalkeeper is just about able to recover and retrieve the ball before it Sergio Aguero can turn it in or it trickles over the line.

A waste from the visitors, working a four-on-three with Manchester United slow to recover and get back.
A poor diagonal pass and Phil Jones chests the ball back to David De Gea.
