The defending champion in the 3,000 metres individual pursuit again paid for a slow start when she allowed Russia's Elena Tchalykh to build an early advantage that carried her to the bronze medal.
McGregor, who is due to retire this year, complained even in her semi-final victory over her team-mate Emma Davies, that she had left herself with a great deal to do because of a sluggish start.
The Olympic champion, Leontien Zijlaard-Van Moorsel, also made a slow start in the final but she came back with a vengeance on Olga Sliussareva to take the gold medal in a time of 3min 34.505sec, a great time on the slow track. The Russian finished in 3:39.090.
In the individual sprint, the Russian Svetlana Grankovskaia easily beat the American Tammy Thomas 2-0 to take the gold.
