Aguero was brought down by Ben Mee inside the Burnley penalty area towards the end of the first half, with the striker limping off and replaced by Gabriel Jesus.
The Argentine lasted only 45 minutes on what was his first start since the Premier League restarted, having only appeared as a late substitute in City's win over Arsenal last week.
Guardiola said in his post-match press conference that despite being kicked in the foot by Mee, Aguero had been struggling with a knee issue for the past month and had aggravated it during the game.
“It doesn’t look good,” the City manager said, having witnessed his side close Liverpool’s lead at the top of the Premier League table to 20 points.
“We are going to see tomorrow what he has but it doesn’t look good for this season. He was struggling the last month with a problem in his knee and now he felt something but it doesn’t look good.
“Tomorrow we will see and know exactly what he has. The doctor says it will take time. A few games [out] for sure but maybe tomorrow the tests he will get good news. We will see.”
Guardiola conceded the title to Liverpool long ago but City still have the FA Cup and the Champions League to play for during football’s restart following the Covid-19 pandemic.
Aguero is City’s top scorer this season with 23 goals scored in all competitions, despite often sharing playing time with Jesus.
City travel to Stamford Bridge on Thursday to play Chelsea, knowing that anything but a victory will hand Liverpool the title if Jurgen Klopp's leaders beat Crystal Palace at Anfield on Wednesday night.
