The Argentinian was hurt in the opening minutes of the game at the Etihad between Manchester City and Everton.
As soon as the Premier League top scorer picked up the knock he appeared in severe discomfort. The 26-year-old appeared to sustain damage to his left knee.
Early reports from the match suggest the seriousness of the knock won't be known for a few days.
Even if Aguero is ruled out for a short period, it seems unlikely he'll be available for the crunch Champions League meeting against Roma on Wednesday night.
The Citizens have put themselves in a position where they can still qualify for the knock-out phase of the competition (largely thanks to the goals of Aguero, including a hat-trick in the 3-2 win over Bayern Munich).
To go through, City have to win or force a score draw with Roma, while bettering the result CSKA achieve in Bayern Munich’s Allianz Arena.
It is unclear if Aguero's tearful reaction during the match against Everton was due to the extent of damage he believes he has suffered or the realisation he is likely to miss the game on Wednesday.
