The £50,000 fine relates to media comments Mourinho made prior to Manchester United's Premier League clash with Liverpool when he called into question Anthony Taylor's suitability as referee.
Under FA rules, managers are banned from commenting on match officials before matches.
An Independent Regulatory Commission heard that Mourinho accepted the comments he made on October 14, 2016, constituted improper conduct, but denied they brought the game into disrepute as initially charged.
The Commission found the disrepute element of the charge proven and as well as being fined, Mourinho was warned as to his future conduct.
Separate to this, Mourinho will also serve an immediate one-match touchline ban after after he admitted to using "abusive and/or insulting words" towards referee Mark Clattenburg during his side's 0-0 draw with Burnley last weekend.
The incident took place in or around the tunnel area during half-time of United's game against Burnley on 30 October 2016.
As well as the suspension, the standard penalty for this breach of FA Rule E3 also includes an £8,000 fine.
In line with the FA rules, Mourinho will be forced to watch United's game against Swansea from the stands.
However, he will be permitted to give his usual pre-match and half-time team talk in the dressing-room and can also share information with the United bench in the form of messages, delivered by hand or via mobile phone.
But Mourinho is prohibited from sharing video footage with the bench, which would breach FA rules.
