The club captain is said to have picked up the injury during Friday's training session at Carrington.
Rooney was then not seen checking-in with the rest of Louis van Gaal's squad at The Lowry Hotel later that evening.
The 29-year-old, who became England's all-time record goal scorer during last week's international break, may also miss his side's Champions League trip to PSV Eindhoven on Tuesday.
Make-shift frontman Marouane Fellaini is now expected to start up front. The Belgian will be preferred to the club's only recognised and available strikers, James Wilson and new £36m recruit Anthony Martial.
Wilson, who was on the verge of being loaned out to Derby County, may now stay on at Old Trafford given the dearth of options up front.
Martial joined the club on transfer deadline day as part of an extraordinary deal with AS Monaco but is likely to only make an appearance today from the bench.
