The England international's future was the subject of intense speculation over the summer as Jose Mourinho's side made numerous attempts to sign the centre-back. Improved offers were made across the summer transfer window that peaked with a £30m bid.
However, Everton refused to sell the 21-year-old and are now keen to reward the former Barnsley player with a new deal, despite him having three and half years to run on his current contract.
According to reports, the first moves have been made over negotiations with the club hopeful Stones can be convinced to commit his future to the club.
Chelsea are expected to return in January with an improved offer, however Everton look certain to reject any overtures, at least for the time being.
It's understood Stones will seek to have a release clause inserted in any new deal, which Everton may relent to, hoping the defender's services can be retained at least for another few seasons.
Speaking this week, Everton manager Roberto Martinez said of Stones: “It’s not a time to talk about any individuals. It’s a good, stable position and I don’t want to touch that. The focus now is just on performing, playing in games; it’s not a moment to look into individual situations.
“The focus for John is just to get back from injuries.
“He’s got an incredible appetite and desire to get back to the levels he showed at the beginning of the season and at the moment the contract situation is something that we do very well here behind the scenes, we keep a track on everything, and the focus for the players is to be ready to perform at the weekend.”
Everton's next match is against Arsenal on Saturday.
