Mark Scholes took refuge on the pitch and the hold-up led to six minutes of added time being played.
The FA will wait for the referee's report before deciding what action to take. They have not been slow to punish Millwall in the past, many of the worst incidents involving the London club's supporters having occurred during cup ties. Three people were arrested at Friday's game, two for public-order offences and one for possession of drugs.
A club spokesman said: "It's regrettable that the actions of three or four individuals should have blighted a very good night for the club. We will be liaising with the police and studying CCTV footage, which has proved very successful in the past in identifying offenders."
