The League One side had matched their Championship opponents until, with a replay beckoning, Marvin Elliott broke the deadlock in the 82nd minute with an own goal, getting the last touch as the ball ricocheted around the box. Five minutes later, Ricardo Fuller profited from a mix-up to score from 12 yards.
Stoke manager Tony Pulis said he wants his men to draw a Premiership club in the next round. He said: "What we want now is a big club at the Britannia for the supporters and to make money to help us push on as a club."
In last night's other tie, Bristol Rovers ended Hereford's Cup hopes for another year. Hereford went down 1-0 to a first-half penalty from Richard Walker.
