The Three Lions started well and appeared to be on course for another routine victory when Harry Kane scored a penalty in just the fifth minute.
But defender Jakub Brabec levelled the score when he bundled the ball home just four minutes later.
England failed to get a grip of the game and then conceded again in the second-half. 30-year-old debutant Zdenek Ondrasek beat Jordan Pickford from close range as England slipped to an unexpected defeat.
