Danny Livesey held his nerve to score the decisive spot-kick after his goalkeeper Matthew Glennon made three saves in a dramatic penalty shoot-out.
Jamie Slabber scored an injury time goal for Aldershot, who won the first leg 1-0, to take the tie into extra time after Carlisle had been leading by two goals - and 2-1 on aggregate - and had seemed certain to complete the victory in normal time.
Livesey returned for the home side after a suspension and he opened the scoring in the 13th minute, heading home Peter Murphy's corner. Chris Billy doubled the lead and put Carlisle ahead on aggregate for the first time 10 minutes before the break, scoring from Brendan McGill's cross.
Substitute Slabber's late goal for Aldershot gave them hope but the Shots could not find a way past the inspired Glennon.
In the other play-off semi-final second leg last night Stevenage Borough denied Hereford United the chance of a return to the Football League, completing a 2-1 win on aggregate.
Stevenage beat Hereford 1-0 at Edgar Street thanks to a Dino Maamria header midway through the second half. Maamria, who grabbed the late equaliser in the semi-final first leg, was the quickest to react after Hereford goalkeeper Craig Mawson could only parry a speculative drive from Anthony Elding on to the bar.
