Ralph Hasenhuttl's side entered the fixture wounded after a harrowing 9-0 defeat to Leicester, but provided stern resistance until Nicolas Otamendi eventually broke the deadlock with a header after 20 minutes.
Sergio Aguero then scored either side of half-time to secure City's place in the quarter-finals, but they weren't entirely free from nerves as Jack Stephens pulled one back with 15 minutes remaining.
The win didn't come without fresh injury concerns for City's defence, though, after Angelino limped off with what appeared to be a hamstring injury in the second-half.
