The forward picked up a knock in the Manchester derby victory this month, but will return along with David Silva, who has been missing over four weeks with a thigh injury.
Pellegrini is likely to drop Edin Dzeko to accommodate the return of Aguero, despite the striker netting Man City’s opener over the weekend for his fourth goal of the season.
Man City’s only absentee is former Bayern Munich defender Martin Demichelis, as they look to build on their comfortable 3-0 victory over Viktoria Plzen in their first game of Group D.
Bayern Munich manager Pep Guardiola has Spanish midfielders Tiago Alcantara and Javi Martinez sidelined, while Holger Badstuber has a knee ligament injury.
Mario Gotze has been a long-term absentee, but could come back into contention for the game against City after battling back from an ankle injury to make the bench against Wolfsburg on Saturday.

Pellegrini’s Man City side have lost twice this season. In both of the games the score-line was 3-2, Man City were the away team and the Sky blues opened the scoring.
City have not progressed past the group stage of the competition in two years.
Both teams have had winning start to their Champions League campaigns, against Viktoria Plzen and CSKA Moscow respectively.
Bayern have not lost any of their opening Bundesliga games and have only drawn on one occasion against Freiburg.
