Abdullah Bin Nasser Al-Thani's comments came after the Spanish club missed out on a place in the semi-finals when Borussia Dortmund scored an injury-time winner from what looked to be an offside position.
"We were targeted from the beginning of the season by corrupt Uefa and based on racism," Al-Thani tweeted after the 3-2 defeat. Malaga had already clashed with Uefa after being banned from European club competitions next season for failing to pay player wages and tax bills on time.
