Henry slotted in the rebound after goalkeeper Rémy Vercoutre had saved Giovani Dos Santos' shot in the first minute of injury time.
Barcelona had opened the scoring when Lionel Messi forced defender François Clerc to redirect a centre into his own goal in the 21st minute, wrong-footing Vercoutre in the process. The Argentine added a second in the 82nd minute.
Barcelona limited the French champions to few scoring chances, while Clerc made a goal-saving clearance on a shot from Messi in the 38th.
"It was a great victoryagainst a great team," Barcelona midfielder Xavi said. "We have a lot of players that will always do well when given the chance."
Deivid De Souza scored in the first half to help Fenerbahce beat Internazionale 1-0 in Group G.
The Brazilian met a pass from Alex De Souza with a half-volley inside the box, putting the hosts ahead in the 43rd minute.
Inter contained the Turkish champions during the first half but they were unable to test the Fenerbahce goalkeeper Volkan Demirel.
Inter's fellow Italians Roma beat Dynamo Kiev 2-0 to extend their perfect start in Serie A to the Champions League.
Italy midfielder Simone Perrotta headed in a cross from Max Tonetto in the ninth minute and Roma captain Francesco Totti beat Dynamo's veteran goalkeeper Olexandr Shovkovskiy from an angle in the 70th. Roma have won all three of their matches in Serie A.
