The Manchester United legend decided to end his role as a Sky Sports pundit to take his first foray into management back in December.
During his short tenure Neville oversaw the club's exit from the Champions League, a 7-0 thrashing at the hands of Barcelona and most recently an exit from the Europa League.
It took him 10 matches to notch his first league win, which finally came with a 2-1 win over Espanyol in February. That was just one of just three wins in the league.
Neville leaves the club, who appointed him in the hope he could inspire the club to Champions League qualification, 14th in the table.
Over the last week Neville has been working with the England squad, with whom he remains the assistant manager to Roy Hodgson.
Valencia announced that former Liverpool assistant Pako Ayestaran will taking the reins until the end of the season. Gary's brother Phil Neville, who is a coach at the Mestalla from prior to Gary's appointment, is understood to be continuing in his role.
