The former Arsenal defender, who watched the 5-1 demolition from the BT Sport studio, said after the final whistle that the French manager must now be considering his future.
"It's almost embarrassing. Outclassed. Outplayed," the 50-year-old told host Gary Lineker.
"What is it now? 20 years? Arsene Wenger must seriously be considering his future. It's embarrassing."
Despite referring to Wenger as his "footballing father", Keown feels the end could well be nigh.
"This is his lowest point, ever," he added.
Arsenal were taken apart in a second-half which saw four Bayern goals, sparked by an injury to captain Laurent Koscielny shortly after half-time.
The result more or less puts Arsenal out of the competition at the the last 16 stage for the seventh season in a row.
Rio Ferdinand, who was in the studio alongside Keown, described the performance as "spineless".
"They look spineless. That’s the word for me. Spineless. There’s no fight. I didn’t see any aggression," the former Manchester United defender explained.
"I didn’t even see anyone giving anyone a rollicking in the game. You lose a couple of goals and you want to see a little bit of fire in their belly. I just don’t see that in this team. That’s the disheartening thing for me."
A dejected Wenger cut short his press conference after just three questions.
