Kohli smashed 118, despite being hampered by a leg injury, to guide the hosts past Australia's 289 for 3 with seven balls to spare.
The stand-in Australia captain, Michael Clarke, had earlier returned to form as he hit his fifth ODI century, although his knock was overshadowed by Cameron White's blazing late innings. White smashed an unbeaten 89 from just 49 balls as the tourists took 114 from the final 10 overs to set a testing target.
But even that was not enough as the 21-year-old Kohli displayed maturity beyond his years, with the aid of half-centuries from Suresh Raina and Yuvraj Singh, to guide India to a 1-0 lead in the three-match series after the opening game was ruined by rain.
