The extent of the issue is not known yet, with the bowler pulling up shortly before 6pm midway through his ninth over of the afternoon.
Ben Stokes completed the over for England, but the hosts will now be sweating on the fitness of their star bowler who despite playing in only his second test match has proven to be one of their most attacking weapons with the ball.
Archer was the start of the show on Thursday as he took six wickets for 45 runs during his 17.1 overs, but any hope of putting his feet up for a much-needed rest on Saturday were dashed early as England collapsed to 67 all-out - with Archer scoring seven runs.
England started the day hopeful of capitalising on Australia's low first-innings score, with Tim Paine's side suffering a Thursday afternoon batting collapse that saw the tourists fall from 136-2 to 179 all-out.
But that score proved enough to give them more than a 100-run lead, with Josh Hazlewood taking five wickets for 30 runs as the pick of the bowlers, with England's top runscorer proving to be the underpressure Joe Denly with 12.
With England back in the field inside a day, the danger was always going to be that one of Joe Root's frontline bowlers picked up an injury, but they will have feared the worst when it was Archer who pulled up clutching his left hamstring.
Given they are already without all-time leading English wicket-taker James Anderson due to a similar injury, England can ill-afford to lose Archer if they want to salvage the third test.
