Police said most of the 57 injured rescued from the wreckage were holidaymakers, some from abroad.
Fifteen passengers were reported to be in a serious condition.
The electric trains crashed in a 100-yard tunnel on the single-track line winding its way to Germany's highest peak, the 10,000ft Zugspitze.
The driver of the descending train was in a critical condition, and the other driver was said to be in shock.
The initial investigation sought to establish how the two trains, both equipped with radios, could find themselves on the same track.
The accident occurred 10 minutes after the ascending train departed from Garmisch-Partenkirchen. Most of the injured were travelling in these carriages.
The two-carriage train coming down at about 30 miles per hour was almost empty.
