Omar Kantun, an education department spokesman in the Gulf coast state of Campeche, said the video was apparently made in an empty classroom during a break from class in late April.
"It is real, the case is real, the video exists," Mr Kantun said. He said an investigation was being conducted by his department and the teachers' union to determine whether any adults were involved.
No disciplinary action has yet been taken but the students involved are being given psychological counselling. Sixth-graders in Mexico are generally 12 years old or younger.
