"Paying for a wall is not part of our vision," Claudia Ruiz Massieu told local television in the wake of the billionaire's victory.
Mr Trump vowed he would build a massive border wall along the US border and make Mexico pay for it.
Ms Ruix Massieu said the government had maintained communication with Mr Trump's campaign team ever since his visit to Mexico in August.
"There has been a fluid, daily communication with different members of the campaign," she said.
On Wednesday, Mexican President Enrique Pena Nieto said he has spoken with Mr Trump to congratulate him and his family.
He said they agreed to meet during the transition period to discuss the relationship between the US and Mexico.
Mr Pena Nieto described it as a "cordial, friendly and respectful conversation".
Mr Trump met with Mr Pena Nieto in late August during a surprise visit to Mexico City.
The Mexican president was criticised for holding the meeting and not confronting Mr Trump more directly on his proposal to build a wall and his comments about Mexico.
During his election campaign, Mr Trump asserted many Mexican migrants who came to the US were "rapists" and "murderers".
He later defended his remarks on CNN, telling host Don Lemon: "Well if you look at the statistics of people coming, the illegal immigrants, you look at the statistics on rape, on crime, on everything coming in illegally into this country it's mind-boggling!"
