A "processing error" caused some of its food shops and petrol stations to charge customers paying by card to be charged twice.
A spokesman for the Co-op apologised, and promised that those affected will have the money put back into their bank accounts within 24 hours.
While not every single customer will have been affected by the glitch, customers have been advised to check their bank statements to make sure.
The spokesman was not able to say how many people were affected, and advised those affected to call 0800 0686 727 if they'd been overcharged.
