Drivers were advised to be cautious when travelling and rail operators told passengers to expect problems, with some journeys cancelled or delayed by more than 15 minutes.
Some airports, including London City, also reported delays as they encouraged travellers to check the status of their flights.
Commuters posted eerie photos on social media of the poor visibility on Halloween morning. The fog was expected to clear during the day.
The Met Office lifted the warning at 10am on Monday but experts told The Independent that another was likely to be issued overnight, with fog and low temperatures forecast for later this evening.
Passengers hit out C2C Rail on Twitter, after their services were affected by the weather.
"Due to thick fog, train services running across the whole C2C network may be cancelled, delayed by up to 15 minutes or revised," the operator wrote on Twitter.
The Met Office said: “Dense fog patches will affect parts of eastern, central and southern England this morning.
“Be aware of the potential for difficult driving conditions with slower journey times.”
